just wondering if it would be worth puting my new 125cc engine in my new 50cc for the best power ?? whats everyone's thoughts on this and would u guys recommend this
will i need to change the brakes from drum to disks?? or just leave them as is

yeah you could do it if you wanted.
most people buy the smaller bikes to leave as is, or just do up the 50cc.

the brakes should be ok,
you could even slot them to help it stop a bit better like these, don't cut right through the friction material though.
or even just replace them with ones like these-

GPX125 will get you the most power, if your sticking with china motors. Otherwise a Taki 124 4V would give you the most power, all depends on how deep your pockets are ;)
